YEs the issue is that the Enroll Now button should not appear to student unless he is added to the course .
In your case I guess student is already added to the course ? Am i right ?

There are multiple ways to add a user to course like
For batch: If you are using the batch plugin with course it will automatically add to course when students added/joined in batch/group.
Also, you can add the user from admin or course purchase.

You can check in your woocommerce order if user has buyed the course or enroll from batch.

yes it will charge because batch purchase and course purchase is different products.
And batch can have multiple course too.
