Currently am unable to:
1. Upload multiple files to Amazon s3 at one time (with our video courses being 20 - 30 modules long, this is very time consuming)
2. Currently we are unable to upload more than 2mb in a file (some of our videos are 200mb for the video and wanting to store them in Amazon)
3. Is there any way to manage this within the 'Media' section of the Wordpress back-end or is it only available while editing a 'course' or 'unit'?

I want to know about Amazon S3 storage limit for uploading course. Instructors have GBs of data of online courses. They can upload GBs of data through Amazon S3 or Is there any limit of uploading courses ?
or I need to buy storage space separately for Amazon S3 ?
Well this is totally dependent on your amazon s3 account if you are uploading the files on amazon s3 .

If you are uploading files simply in media library then these files will be uploaded on your server .
I'm having issues with large file uploads.
Several questions...
1. does each upload by an instructor count independently as an upload or if multiple instructors are uploading does that total file size count towards the limit?
2. is there a way to completely bypass local storage and save directly to s3 bucket?

1) Please clarify which limit are you referring here ? There is an upload limit and there is an amazon server limit. The upload limit only comes when a user/or users is uploading a file.
2) We're working on integrating the plupload script which would enable this.
