The plugin you are using for adding WooCommerce custom fields does not seem to be working correctly.

The problem is that I need to know where the fields are being stored by the third party plugin you are using. This is impossible without getting reference from the third party plugin.
Once we know where the field values are stored we can easily sync using our filter.
