Customizer - Header - Header style make sure you do not set the header style as Generic or Transparent, as it would automatically add a padding to the item which comes after it.
The duplicate header issue you can add this CSS in customizer - custom css :
#headertop+header { display: none; }
between do check your DOM markup it could tell why you are getting two headers.

When CSS is not working adding !important forces it.
#headertop+header { display: none !important; } fixed the issue.
I also see suspicious code in your site. Note this code is a base 64 encoded code, either your site is compromised or someone found a way to insert this in your site.
I would suggest you to reinstall the wordpress and check the source of your site again.

Create a backup of your site and then reinstall wordpress and upload your theme
