I made changes  in plugin editor and add some css code in theme customize. Now if I update my theme are those thing will be overwritten ? How to update my theme without over written those changes I have made?

yes that is the case. to prevent this, you need to add your css in the wp-admin >> appearance >> customize >> custom css. this will be stored in the database forever.
