I checked your site, the directory is working correct, the permalinks are set but the course category redirection is not working as expected.
I doubt if this issue is related to caching in your site, can you try disabling the caching plugin and check if the issue is resolved.

Clear browser cache and recheck the issue should be resolved.
This is possible if you're using any third party plugin which is disabling this.
Can you please try deactivating third party plugins one by one and check.

as a quick fix, you can cahnge the 2.1.1 in the config.php to 2.2 and it will clear the cached scripts from your student's computers and the issue would be resolved.
When you say "some of the students" it means that the issue is not with the code but most probably with the cache.
Now large files are also cached in the browser which need to be cleared. Since the caching uses the URL's the scripts on your student computers might still be cached as we forgot to update the version for the scripts which would automatically clear this cache.
We're releasing an update tomorrow which has this fix well.
Yes, that is correct. The changing of the version 2.1.1 was missed in the 2.2 update hence it seems to be adding to this confusion.
